While anime exclusive stories have little to no effect on the storyline in most manga based animes, some elements from the latter have been made canon in the former.
For instance, the Dragonball Z Manga has a panel cameo refering to Bardock. A character who first appeared in the anime.
Any instances of that for Detective Conan?

Umm - well Shiratori was originally only a character in the movies and was later put into the manga.

Takagi originally appeared in the 66th episode of the anime. He appeared in several episodes as a background character. He then appeared in volume 18. As of volume 21 Aoyama inserted him retroactively, so that he was there with Megure when Shin'ichi solved his first case. Shiratori appeared later in that volume and since then they have become part of the large cast of secondary characters in DC.

how about in movie 3 where kaitou kid found out that conan was really shinichi. i'm sure that was brought into the manga too

Nah - there's nothing on Kaito Kid clearly knowing Conan's identity in the manga as of yet, unless you count the movie animangas...
I'm not altogether too sure about this one... but wasn't Eri's assistant's first appearance in volume 40-10? I've heard that Eri's assistant appears in the first courtroom confrontation case, 264, that originally aired in January 2002. I suppose that'd be another anime-turned-manga character.

besides the characters.. I guess its the cellphones that can really tell the time between release of the manga and the broadcast of the show. The newer mangas would have to follow a new model of cell they used in the show.. (I have some paperwork to do, cant think of anything better |=\ )
